I'm not sure what exactly what you are doing, but it seems you are not trying to use pSX (a PSOne Emulator for PC.) If you are, please clarify, if not please go to the proper support forum for which ever application you are using.

What you're doing wrong is that you simply can't do that. Trying little tricks like that is child's play and won't work on the PSP or most anything current.
What you need to do is use the latest version of PSX2PSP to combine the two discs into a single eboot that will load properly (and allows disc changing via the menu just as if you had downloaded the game straight from Sony).

I ended up finding an eboot already combining both discs.
Something else I would like to know is that is is possable to have more than one PSX eboot on the PSP? as it doesnt seem to work with a name other than just EBOOT.PBP

I have five PS1 games on my PSP currently. If you use a decent converter, it'll put the eboot in a folder with the name of the game.
If you insist on using whatever converter you're currently using, just create a folder bearing the name of the game and put the eboot in it. Doing that, you can have as many games on your PSP as you can fit.

can you convert an eboot that has a few disk in one file. To an iso file that way I can keep better track of my games with psx emu?

Hmm... I'm having a little difficulty understanding your question, but I'm assuming that you're ultimately wondering if you can have a multi-disc game as one disc image (by means of taking a multi-disc single eboot and converting it to a multi-disc single disc image). The 99.9% answer to that is no. There might be one or two games that, if you tried hard enough, you could possibly pull it off. But the answer is pretty much a solid "no".
However, if you're looking into keeping your games organized, just keep them in a non-compressed archive. That way they're all together in one file, and adding/removing a disc from the archive is almost instant (because of no compression). That's how I keep my games together (though if I know I won't be playing a game for a while, I actually do compression to save disc space).

No good raising a thread from its grave to ask a question that isn't even related to the thread (this thread is for multi-disc PS1 games converted to the PSP eboot format).
But to answer your question, it's the same as a real PS1. Once it asks you to change discs, go into the menu and eject the disc, then insert the image/drive of the next disc. Just imagine that you're basically using pSX's menu commands to do what you'd do on the PS1... take out the first disc, and then put in the second disc. You simply don't have to worry about opening/closing the lid... lol.
